BMV will treat the batteries as a single bank.
But what do you mean by 3 bank charger? Usual way on systems is to have batteries in series with charge from the ends. Here at 36V.
Marine applications commonly charge series 12V individually:

The charger features four 12v outputs that can be utilized for multiple 12-volt batteriers configured in 12v, 24v, 36v, or 48v battery banks. Each bank outputs 12 volts for individual 12v batteries no larger than a group 31 battery (approximately 130 AH). The charger can sense and distribute the 36 amps between the banks, allowing up to 18 amps to be distributed to a single bank if needed.
