On initial setup I have to enter amp capacity of the batteries. Am I entering the total amps of the batteries or 50% of the total that I can use. I have flooded batteries.

Enter the total Amp-hour capacity of the battery bank.
But you can set the 'discharge floor' to 50% - that way the time to go calculation will consider this level of discharge in the 'time to go' calculation.
