I have a Multiplus 3000 installed in my RV. I use a generator to charge the batteries. Does it matter if the generator has a neutral floating or the neutral is bonded to ground?

Yes - that does matter and depends on your implemented safety.
In default configuration, when the Multi accepts the generator on AC-IN, the ground relay opens and you are missing a Neutral, if your generator does not provide it.
A RCD will not work as intended, when Neutral is missing.
There is no easy (or even legal) way, to modify your generator to have a Neutral if it has none and vice versa.
You could choose, to have a isolated (IT) net in your RV without a Neutral, to change this, a reconfiguration of the Multi and additional safety devices can be necessary.
I would very(!) much suggest, to ask your local electrician about that matter and let him guide you.
It also depends on local rules, what is allowed to do, or not.
