3 months is a while to leave a battery without any charge, perhaps consider reducing the charging voltage to the resting voltage of the battery (so that battery isn't charging, but also to at least help prevent self discharge).
If you were going to isolate the battery from the MPPT, it would probably be a good idea to isolate the panels from the MPPT as well. No reason to leave them connected too.
