There are three connectors on the back.
1. Ve.direct to connect Control to Controller
2. Phone jack. Included two wire in line fuse power cable has a phone jack on one end and two ring terminals on the other end.
3. Two Green/orange single wire connectors. This is the one I'm asking about, what are these for? I have seen this connector in a picture of a Victron shunt with pcb although it only had one green connector. My Control has two single wire green connectors.
The RJ11 is only for power when connected to a very old controller, there is no VE.Direct communication there. As noted in the manual, it is extremely rare that you would need to use it for power anymore, as all MPPTs released in the past (roughly) 7-10 years provide enough power for the MPPT Control through the VE.Direct port.
The marked connectors are not used for the MPPT Control; the unit is built using the BMV-700 chassis, and on the BMV-700 those connectors are used for the relay-out, but the MPPT Control does not have that functionality, so the connectors are not used and likewise not addressed in the manuals since they don't serve a purpose in this unit.

maybe you could post a picture of those connectors meant.
In the documentation, they are not mentioned.
Maybe one is for the power backup connection in case an old SCC01 MPPT is used, turning off power at night?

This isn't answer but further clarification. We want to know what the marked connectors are for (picture is from the manual). 
Also, on the RJ11 connector on the left, besides the power, are the VE.direct data signal there too?
