With a Phoenix smart charger 24v/25amp 3 outputs, do the batteries on the 3 outputs need to be the same.
Is it ok to have 3 different lithium battery brands, different sizes (amp hour) and different states of charge, all connected at the same time ?

As long as they all share a common negative, accept the same charge profile, and are of course all 24v batteries, then yes that's totally fine.
