We have an Orion TR 12/12-9 isolated DC-DC converter for use in an electric vehicle and would like to connect input and output ground together (so no longer isolated), I see no reason why this would cause issues, but I'm not sure. Would this cause any issues or is this perfectly fine?
Its no issue as far as the orion is concerned. Whether using a non-isolated power supply is ok depends on the rest of the system.
